The study integrates genome and transcriptome data from double-coated Hetian sheep and single-coated Chinese Merino sheep, combining selective sweep and differential expression to nominate candidate genes. Gene Ontology and KEGG enrichment, protein-protein interaction network construction, and machine learning-based screening converge on key functional genes, highlighting IRF2BP2 and EGFR, and supporting multi-omics selection models for sheep breeding.","TYPE Original Research PUBLISHED 11 June 2025 \nDOI 10.3389/fgene.2025.1582244 \nOPEN ACCESS \nEDITED BY \nZhe Zhang, \nSouth China Agricultural University, China \nREVIEWED BY \nHerman Revelo, \nFundación Universitaria San Martín, Colombia Xiaolong Li, \nLanzhou University, China \n*CORRESPONDENCE \nLijuan Yu, \n [yljxinjiang120@sina.com](yljxinjiang120@sina.com)[ ](yljxinjiang120@sina.com)Jiang Di, \n [dijiang69@163.com](dijiang69@163.com) \nRECEIVED 24 February 2025 \nACCEPTED 30 May 2025 \nPUBLISHED 11 June 2025 \nCITATION \nZhang Y, Li W, Xu X, Xie M, Tang L, Zheng P, Song N, Yu L and Di J (2025) Machine learning driven multi-omics analysis of the genetic mechanisms behind the double-coat fleece formation in Hetian sheep. \nFront. Candidate genes associated with coat fleece type and environmental adaptation were identified using combined selective sweep and differential expression analyses. Subsequent analyses included Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment, protein-protein interaction (PPI) network construction, and machine learning-based screening. \nResults: Selective sweep and differential expression analyses identified 101 and 106 candidate genes in Hetian sheep and Chinese Merino sheep, respectively. Enrichment analyses revealed these genes were primarily involved in pathways related to wool growth and energy metabolism. PPI network analysis and machine learning identified IRF2BP2 and EGFR as key functional genes associated with coat fleece type. \nDiscussion: This study enhances understanding of the genetic mechanisms governing double-coated fleece formation in Hetian sheep. The identification of key genes (IRF2BP2, EGFR) and the methodological approach provide valuable insights for developing machine learning-driven multi-omics selection models in sheep breeding. \nKEYWORDS \nHetian sheep, Chinese merino sheep, coat fleece type, multi-omics, machine learning \nFrontiers in Genetics 01 [frontiersin.org](frontiersin.org) \n1 Introduction \nHetian sheep is a unique local breed from Hetian, Xinjiang, China, known for its high-quality carpet wool. Hetian carpets, made from Hetian sheep wool, are famous worldwide. The breed was listed in the National List for the Protection of Livestock and Poultry Genetic Resources in 2006 . Hetian sheep are adapted to the temperate continental desert climate, characterized by drought resistance, heat tolerance, ability to thrive on coarse feed, strong disease resistance, and
